    It depends.

    Short flights: window.
    longhaul 2-X-2 seating: window
longhaul 3-X-3 seating: usually aisle unless there's an easy way to get out (bulkhead)

Equipment, class of service, and seat location dependent.

CRJ, Aisle (or confirm to a different flight!)
Domestic F - Aisle, but not a huge deal
longhaul j, probably window, depending on layout
    longhaul Y, similar to havemileswilltravel

    most domestic coach
Back portion of plane, window (seems to be worse traffic)
Front portion of plane, generally aisle, although I go back and forth.

Unless it's a particularly bad aircraft like a crj, either is fine.

For years I've been a fan of the aisle seat simply because I've found it to be less claustrophobic and confining. However, after being bumped and nudged out of a deep sleep by passing FAs, I'm reconsidering the value of the window seat. One FA actually shook my shoulder during a red eye flight and I woke up to find her having a full volume conversation with the passenger next to me. I guess the FA intended to lean on my seat, but found my shoulder instead. :-/

I agree with the claustrophobic and confining. My situation was trying to retrieve something from overhead and having someone passed out in aisle. Since then I try to store under the seat when I don't get an aisle seat.

Since I have right knee issues from an old football injury, I really need to be able to stretch out my leg into the aisle when it is not occupied by FA's or other passengers...so it's a 'C' seat on the aisle for me if at all possible...

When flying with family (especially the wife who is claustrophobic) I usually take a window seat. When flying alone, I do not want to take the chance of getting squashed by someone who probably should have two seats to themselves. The only drawback is having to let someone in and out for the bathroom. On flights that have only two seats in business, I will try to get one of the center aisle seats to avoid someone stepping over me.

Window pretty much always, because I get bruised on most aisle seats.

Aisle! always. I will pay for that. Never, ever a window seat unless I am traveling with Mrs jbc, who usually wants me to take the window. If she wants it I'll do it.

Any flight over 2 hours I prefer aisle seat. I like window seats, but invariably when I need to get up the person on the aisle is sound asleep and I feel like a slug for having to wake them (especially on overnight flights), so I usually stick with aisle seats. A side on an ERJ is best of both worlds.

I'm a coffee drinker, thus I want an aisle seat. Need to dispose of the used coffee to make room for the fresh. If ya get my drift. Plus the option of being able to stretch my legs is a plus.

Aisle. Has a little extra room to stretch (one) leg.

I like the aisle. A little more room to stretch, easier access to the bathrooms & overhead bin and a faster exit... Well probably not much faster...

Depends on the plane for me...

    Short flights: window.
    Longhaul 2x2 usually window
    Longhaul 3x3 usually aisle
    Longhaul 3x3x3 usually aisle
Longhaul 2x3x2 window in 2 or aisle in 3
    Longhaul 3x4x3 aisle

Back in the day, you could get jump seat in the cockpit :)
