On the Preferences page, there are options for:-
    • [_] Automatically watch threads that you create or when you reply...
    • [_] and receive email notifications of replies

On the Alert Preferences page, there are options to receive an alert for:-
    • [_] Replies to a watched thread (Someone replies to a thread you are watching)
    • [_] Attaches a file to a watched thread (Someone replies and attaches a file to a thread you are watching)
    • [_] Quotes your message (Someone directly quotes one of your messages in a thread)
    • [_] Likes your message (Someone likes one of your messages in a thread)
it seems to me that there's scope for inconsistent settings of the bolded options. Which would take priority?

Yes, as I noted in another thread, preference settings are scattered around and it's sometimes its not consistent or intuitive. In your instance, there is a difference between e-mail notifications and alerts, but for one type of activity those two choices should be grouped together.
