Taking B6 JFK-SYR next week. Used Aadvantage account to accumulate miles. Do these miles count toward a challenge onAA? I think I know the answer but thought I'd ask anyway....

AA's partnership with JetBlue is solely for redeemable miles (RDM) on select routes and fare classes. You can read more about it HERE, but JFK-SYR is one of the eligible routes.

Since it earns RDM only, it does not qualify for earning on the AA status challenges.

    Enjoy your flight. :)

Ok so I took the trip, flights were fine. Does anyone know how long it takes for miles to credit to AA?

Has always posted within about two weeks for me - I took a B6 flight two weeks ago, and the miles posted to AA about 10 days later.

http://aa.com/jetblue states that you can apply for missing mileage credit after 30 days.
